Not sure exactly what you're referring to. The platform has an advanced option to hide your desktop icons while the program is running. This option is off by default and only exists while the platform is running. If you have the option disabled, it shouldn't hide your icons.
Sometimes, the impossible can become possible, if you're awesome!
I just came across this same issue (PA 16.1.1). My desktop icons have been hidden for years and became visible when I closed the PA settings dialogue, so I had to unhide and then rehide them from the desktop context menu.
I'll see if changing the corresponding GP can prevent this, otherwise I'd propose that you add some check to your settings dialogue, to save the desktop icons' state beforehand and then *not* unhide them if they were hidden anyway.
This is fixed in the 17.0 release of the platform. It will now ignore any settings in the platform when the desktop icons are hidden at the Windows level. It also disables the checkbox in Options so s are confused by it.
